We keep our FogBugz install subversioned, because we've made a few modifications to it. Installing updates becomes painful because the installer always moves the existing install out the way and then creates a fresh directory for IIS to point at.
We then need to swap ours back, and merge in the updated copy's changes, and commit just those to our repo, and then pull those to our deployed branch (we're maintaining a trunk for official releases, and a deployed branch that contains our updates; this branch is what we run against).
It would be nice if, in this case, we could tell the installer to trust us to have made our own backup arrangements :-)
