Upgrading from 5.x->6x on a multiple install server

We currently have two installations of Fogbugz on the same DB/Web servers (1DB server, 1 Web Server, 2 installs of Fogbugz) to serve two different departments that wanted to keep their cases isolated from one another.

Is it safe to upgrade one of the installations without breaking the other or do we have to do both of them at the same time?

It should be ok.  5.x and 6.x should be able to live on the same machine.  I've seen one of our hosting providers have problems intermittently with this because of a DLL issue that we're going to fix, but without fully understanding that I don't expect you to have any problems.

I have two installs on one machine. 

I upgraded the first instance (it asks you which one to upgrade) and it worked perfectly.

I ran that was for a couple days (FB5 and 6 on the same box), then went to upgrade the 2nd instance, everything went fine there except the database didn't upgrade during the install process (it didn't even ask).  Once the installer finished I just had to go to the login page and it gave me a message about needing to upgrade.  Once I ran that the 2nd instance worked perfectly as well.
